Day 1 & 2 - Basics of Linux

                        Introduction to Sequencing Techniques and file formats

Day 3 & 4- NGS data QC and filtering trimming

                       Reference based mapping and variant calling- Samtools

Day 5 -         Denovo mapping and variant calling pipeline - samtools + de novo assemblers

Day 6 & 7 - GATK Basics (Pre-processing and GATK Variant Calling)

                       Microarray basic, Axiom suite, Illumina Genome Studio

Day 8 -         GWAS Analysis: PLINK, Visualization of GWAS data

Day 9 -         Imputation

Day 10 -       Population stratification using PCA method

                       STRUCTURE ADMIXTURE

Day 11 -       GWAS analysis using SAIGE pipeline
